Labels and customer lists only include ingredients with a quantity on the selected portion (choose the right portion in the print window), and skip any ingredient that is marked hide from customers on the ingredient itself. Sub-recipe contents appear in brackets only when Business: Labels > Show Sub-Ingredients on label is Yes. Also check that the ingredient's panel really has a non-zero quantity for that portion and that the portion is active - zero quantities are removed on save.
